Not sure if it is allowed, or if it works. If I use CJ and someone signs up through my squidoo page, will it still be valid? Or will it only work if they sign up through the original page I signed up to CJ with?

You can. Just ensure you check regularly their T&Cs and that your Lens is a quality one, not just a banner farm, otherwise you will not get any good result out of it.
